Prior to putting them in the cage together, did you do proper introductions? Separate cages close, but not touching, neutral meeting grounds, etc..?

Edit : Read your post again, and it's unclear what exactly Toby is doing when he 'goes to the privates.' Is he sniffing, nipping, what? If he's nipping or something like that, that's a fairly aggressive move. If he's simply sniffing him, then he's just curious.

Your description's a little fuzzy [heh!] but do you mean his.. Well, his inside bits, I guess, are sticking out? There's a condition called paraphimosis, where their penis won't return back into it's sheath. Pictures can be seen on Lilspaz's post about Goli Here, which also includes a link to the RatGuide page with another pictures and detailed information. RatGuide also has suggestions on how to fix it without medical intervention.
 
Going by the description... it sounds like Toby is being dominant and this is quite normal. Toby investigating Louie's penis is quite normal as well.
But like java mentioned, Louie could have paraphimosis. This can settle by itself but best that you try and lubricate it and kind of work the penis back in. Is it out very far? The penis comes out very long but if it's just a bit out, then you can try to work it back in.
 
When you say "going to the genitals"...is he sniffing gently with baby pinned, or is it a bit more aggressive, shoving of he head etc. Any huffing or fur poufing?

Rats normally smell another rats genitals on meeting a new rat. You'll often see babies with their butt hoisted high in the air as an adult "checks them out" but males often will bite at the genitals so depending on his behaviour it could be normal or not that good.

Can you expand on the behaviour since we have covered the paraphimosis?
 
Poor Louis. He not only needs your help for the paraphimosis, but he needs to be in a different cage from Toby. Good luck getting his penis back into the sheath.
 
If Toby is going after Louis in that fashion, you should really consider taking him out of the main cage and starting back on intros. Nipping/biting at the genitals is a fairly aggressive move for male rats, and if a tiff gets escalated Toby could very easily cause some real damage to Louis. With Louis is doing his best to avoid Toby, he's really afraid of him. It sounds like maybe they're not quite ready to live together. Just take a step back and do out time intros again, then see how it goes from there.
 
Poor little guy, nobody likes to have something amiss with their penis.
I had a boy that had that for just the one time and it never returned.
 
Hopefully you just need to keep working at it and that silly weiner will stay where it belongs! LOL

Poor Louie though.
